Siguiendo con la historia, la Baja Edad Media fue un período de esplendor para el Mosteiro, que gozaba de numerosos privilegios y de gran atención por parte de los reyes lusos.
En el siglo XVI Juan III de Portugal lo donó a la Compañía de Jesús para que construyesen su Colegio de Jesús en Coimbra. La mayor parte de los edificios son de esta época.
